I've blended two layers using the 'lay over' mode and the result is
that the upper layer has lightened and darkened areas in that follow
the contour of the image beneath. However, if I remove the lower layer
or scale it's visibility in any way, the upper layer loses it's varying
intensities. I would like to capture the upper layer in it's full
state of varing intensities and save it separately, but I can't find a
way to do it. Can anyone help?

Its not the upper layer but the effect of the two layers that you are
seeing. If you alter one the effect will change.

The effect is caused by the blending of the two layers, not
really an effect on the top layer. Do a "Copy Merged", then
Paste as New Image and you'll have a separate image with the
effect you're looking for.
