Illustrator export help

Please excuse the cross post. I just need to check with you fine folks to
see if my process is right for my intent. Illustrator 9.0.2, Photoshop
6.0.1, Quark 4.11, Mac OS 9.2.2

I did an illustration in PS, saved as 600ppi TIFF. I placed it as a link
into AI to apply vector logo, text (converted to outline) for a title, and
vector graphics using transparency blend. Am I right that there is no need
to flatten transparency since I'm going to export as TIFF for import into
Quark?

As for the linked image, I've never quite 'gotten' the whole link vs. embed
thing. I plain didn't have the juice to work on the file with the image
embedded. So, prior to export, do I embed through the Links palette or or
Place/Replace/Embedded, or does it matter in any way (file size, quality)?

Exporting; I need this to stay a crisp, clean 600ppi image, so check me on
this: I go into Document Setup > Printing & Export set Path Output to
1200dpi, Rasterization to 600ppi > Transparency Printing & Export set slider
to Highest position. Then, under Effects>Rasterize>Raster Effects Setting I
set it to 600ppi with Anti-Alias check on, right?

Then proceed to export TIFF also using 600ppi/Anti-Alias.

I'm more confused than usual and need to make sure I'm doing this right, so
your shared expertise is much appreciated.

PS_yes, there was a good reason for doing this portion of the work in
Illustrator instead of Photoshop;)

Thank you, Paul. I would just flatten transparency and EPS the image, but
I'm concerned about problems showing up at the printer (who is in the UK).
The image has a lot of tiny objects in different transparency blends and I'm
worried that lines or odd edge artifacts might be produced. But EPS would
make it crisper, at a hopefully smaller file size, right? Your thoughts on
which way to go would be appreciated. You can see an example of it here:

Not great art, nowhere near what I intended, but I want it to come out as
nice as possible. The small, lighter squares have different transparency
value. The bottom bars are also transparent. I'm concerned about the tiny
placed vector logo being rasterized. The only other Illustrator part is the
purple title. It is outlined and edited text.

I suppose I could take those transparent parts and copy or place them into
Photoshop where I can see how they are merging with the background. TIFF
again. Then place the title and logo in Illy and save as EPS. As EPS, are
there pros and cons for embedding vs. linking? Linked I would still have to
send the TIFF with it, right? (I'm going to be uploading this job,
compressed, over dialup.)

Advice?

EPS would in theory be better if you might plan on printing it larger,
but a high-resolution TIFF is just fine if you know the size.  Since the
printer is in the UK, and you probably won't be able to proof the
output, I would go that way.  Flattening transparency will work fine if
everyone knows exactly what he or she is doing, but there's always the
possibility that the printer might be using settings that adjust color
values in rasters but not vectors (the most common problem with
flattened transparency printing) and you'll get nasty artifacts.

For EPS, again, linked vs embedded shouldn't matter.  Although you
should easily be able to check by looking at the file size.  If it's
suspiciously small, then the image didn't get embedded correctly.
