Author perfect crop ... imperfect!

I use the crop tool a lot. Always pressing shift for the perfect crop
option.
However, from time to time, when i check a directory full of images, i
notice that some of them have a pixel less.
example:
90% ->400w-316h
10% ->400w-315h

This is my process:

1-I edit the image, using the crop + shift tool to maintain the proportion.
Close e.
2- Then, using a software for bulk creating galleries, i do all the
resizing.

thats how i get the errors.

I found out, that using front image, the crop works perfect, but i really
donīt like stretching my pixels.

I hope someone can tell me how to REALLY perfect crop images.
