I have created a web site in Publisher that links to a work file directory.
The website is used offline by our team as an index to all the files in our
department, making it easier to find files created by all users. Everything
works fine unless you create a new work file. Then the website / index needs
to be updated manually, creating links, etc etc. Is there a way that I can
automate publisher to automatically pick up new files as they are created and
put them into the website and link them so that it is always up to date?

Publisher web publications are static. For a dynamic page as you describe
you would need a database drive web application. However from your brief
description I think the proper tool for your needs is SharePoint -
