Author Link Checker and preserving NTFS permissions on remote

I will soon be moving my intranet site to Windows Server 2003 and IIS 6 and
plan to restrict access to part of the site via NTFS and web permissions. My
question involves my current practice with the link checker function in
dreamweaver. Every so often (montly, quarterly, just depends), I do an overhaul
and tidy up the local site by removing orphaned files and such. I then nuke the
remote site and upload the local site fresh. This has always worked fine for me
for this portion of our intranet.

However, in my practice scenarios, I've just realized (duh) that doing this
will wipe out all the NTFS permissions for any directory having a special set
of permissions. How do the rest of you handle this?
