Probably. But there are other reasons; back in the day before I had
reasonable hosting, I forwarded my domain to my local ISP, and in order for
all the pages to use my domain name I had to "lock" it. (It was horrible -
it even locked outgoing links off-site.)
But presumably frames are much more common.

My experience is that websites usually welcome any and all links to them
from elsewhere.

Some sites get cranky about some links - see, for example:
http://www.wired.com/news/politics/0,1283,52213,00.html
More can be had by doing a web search for [deep linking]
Just as an aside, I've been working, on all the sites I administer, to
make all external links
a) open in a separate window
b) have one of the little external linky graphics
so that it's clear that it's not my content.

That's overkill and not really a necessary reason to create pop-ups IMHO.
