Author orphaned files

I've been doing some tidying up on a site as all the image files were in
the root directory. These have now been moved to an images folder and
although Dreamweaver MX (v6.1) has updated all the links without any
problem, all the images show as orphaned files in the site checker.

Is there any way to stop this happening?

Many thanks to all regular posters for everything I've learnt during the
time I've been lurking quietly on the group.

Have you "recreated site cache"?
Are the images linked through javascript?
Can you upload and give us a URL?
