Non-invasive clipping

| Can anyone explain whats the best way to clip outside a certain predefined area/path. Everything I try seems to have undesirable side effects.
I have a complicated drawing with differnt layers/groups etc. My motivation is that I want to isolate a certain area of the drawing and save it as a separate file for further editing. Id like intuitively to achieve exactly the same as if the drawing were
on a piece of paper and I cut a certain piece of the page out.
Its clear that every path completely outside this predefined area should be excluded, every path completely inside be included. For the few paths that cross the border of this (clipping) area I suppose the best description is : that the new path should fo
llow the border of the area (eg clockwise) down to the next poition where its cuts the border (if there is such a position; otherwise just end the path on the border).
Intuitively this seems fairly straightforward. How can I best achieve this?
Everything I tried with eg "Object-clipping mask" and/or "Pathfinder-crop" etc at the very least have side effects like moving the paths around in the layers hierarchy, creating new groups, and/or creating new shapes out of those that were comlpetely insi
de. Can I do this intuitively simple thing without such side effects.
Id be grateful for any helpful suggestions.

Thanks for the suggestion.
I had in fact tried something like this already (apart from setting the tansparency mode away from "Normal")
This doesnt seem to do what I need for several reasons such as:
(i) This makes a big "mess" out of everything completely inside the "mask". I need everything inside to be left as it is.
(ii) It doesnt clip outside .. paths completely outside are left as they were
(iii) It rearranges the whole layer hiererchy. by implicitly grouping all (selected) objects into a single layer. I need th layer hiererchy to stay intact if at all possible.
Any other suggestions?

| James has a rant about this lack of function in Illustrator. There are plugins that help. The only one I have used is rj-graffix Cutting Tools (shareware) that cuts paths like the Knife tool cuts filled paths. With this tool and the Knife you can cut out
a piece of a larger drawing and work on it, and then use a Clipping Mask to trim it up. Make a copy, cut, delete excess. steve
